I regularly get this message from /opt/bro/bin/broctl cron
Any idea what might cause locks not to be removed? it is happening about half a dozen times a day.

If an instance of broctl crashed somehow (perhaps
due to a bug in the code), then next time you run broctl,
you'd get that message.
Which version of BroControl are you using?
Also, are you running "broctl cron" from a cron job? If so,
then you'll want to check that the cron job runs
as the same user you normally use to run broctl.
